Which online comic stores do you order from? I have one decent comic store in my area but it is pretty small so I was wondering what are some of the best sites at which to buy online?

I've just started doing my sub through http://www.scifigenre.com. Comics, trades, toys, lots of other stuff (except for trading cards, it seems). Nice interface, and I had good service and price on some toys I bought a few months ago, which is why I switched to them when I stopped my subs at my old comic store in the Boston area (I live outside Philly).

mycomicshop.com is Lone Star Comics in Dallas, Texas (they have about 7 stores in the metroplex). I've been a customer of their's since about 1989 or so. I use them for my subs, it's where I buy a lot of my cool toys too (Smurfs figures, import toys, etc). The owners and employees are all super nice and really enjoy what they do.
When I was in college, not living in Dallas, I use Lone Star through the mail, and couldn't have asked for better service. They are far more reliable than even direct subs from the comic companies themselves.

I'll also vouch for mycomicshop.com
They've got the best selection and best service. I use them to fill a lot of holes on runs I buy off of ebay.
If you're looking for a few good ebay sellers (rare issues and lots) let me know and I'll send you some names.

I will vouch for mycomics as well. They helped me out with some rare Tarzan comics about a year ago.
